If you have same inlet collector and same outlet collector for all pipes, than as pressure can be only one in each collector, pressure drop is the same in every pipe of paralell system.
Actual flow rate through each pipe is different based on the each pipe resistance.

You should use hydraulic diameter Dh=4A/P

A - cross section area
P - wetted perimeter

With Dh you should use Bernoulli equation to calculate pressure drop

You can either use ventilator or increase pipe diameter to reduce pressure drop but it should be checked

What is the height difference between free water level and pump inlet. If pump is bellow water level, than it is ok to use 3" or even smaller pipe. If pipe is high from water level than it should be checked. Anyway, for 2000 gph velocity is ok for both 4" and 3" pipe (less than 0.5 m/...

Well you can not have negative absolute pressure, might be your gauge is not accurate for low pressure readings.
